When we put a speed on the link (in synchro) how does synchro and/or simtraffic assume as drivers maximum speed/free flow speed? for instance for 25 mph speed limit, is the posted speed limit or design speed or operating speed?

Synchro will assume that all vehicles travel at the input speed. For SimTraffic, the drivers will have a distributed speed around this based on the Options>Driver-Parameters. This is the speed they will desire to travel at.

Many will use the posted speed limit. Others will use the 50th percentile speed. It's really up to the analyst.
